My gut tells me most proclaimed atheists argue against sort of Protestant mindset(creationism for example). Since nobody knows what philosophy is anymore, it's impossible to have productive conversation - arguing if "the Bible is true" or not with an atheists isn't useful. But since almost none have read Aquinas or even the pagan philosophers, there isn't a really good arena of ideas to produce good discussion.
I think you are right. Watching the comments regarding letters to our local newspaper - it irks the atheists when letter-writers fill their letter with Bible references complete w/ chapter + verse details. As I see it, it does no good to use the Bible as a reference when atheists don't consider it to be any kind of authority.
Regarding the on-line comments sections of local newspapers...I encourage everyone to engage their local community, especially the atheists of the community that love to diss any religious (or pro-life) views appearing in print. Even thought only a few people join in these on-line 'discussions,' there are numerous readers who will begin to see the wealth of reason within YOUR comments (granted, this is assuming you will be using the treasurehouse of wisdom the Catholic Church affords:-) in opposition to the anemic thought afforded by atheism (and the lack of civility their discourse usually exhibits.)

My response would be...how about we do both? The two are not mutually exclusive, which is the ignorant assumption that is made by the atheist.
